Bulkhead eagerly anticipates a visit from his old friend Wheeljack, but when his buddy arrives things are not as they seem. The Autobots help Agent Fowler transport a hazardous explosive device, but this time they come under attack from more than just the Decepticons. Jack convinces Bumblebee to help him win a street race, but the action speeds out of control with the arrival of Knock Out. Arcee takes Jack along on a seemingly routine mission, but she encounters an archenemy and must face her deepest fears.

Optimus Prime becomes infected with a Decepticon plague, and Arcee and Bumblebee must sneak aboard the Decepticon warship to find the cure. Megatron remains a fixture inside Bumblebee's mind and manipulates his actions back at Autobot base. During a GroundBridge malfunction, the kids find themselves trapped inside an alternate dimension with a reanimated Skyquake.

Arcee and Bulkhead find their efforts to stop a Decepticon mission hampered by a magnetic device. When the Autobots, along with Jack and Miko, fall victim to an Energon mine cave-in, they find themselves trapped with Starscream and Megatron. Airachnid and Starscream team up to retrieve a weapon, but when Starscream is captured, he reveals that he would rather team up with the Autobots. When Bulkhead's brain is accidently endowed with the secret formula for synthetic Energon, he becomes a recluse while the Decepticons hunt him down.

Ratchet injects himself with synthetic Energon, which makes him a menace to the Decepticons, but also to the Autobots and to himself. Megatron's attempt to fulfill an ancient Cybertronian prophecy results in a hero becoming mortally wounded, then leads to a long-awaited rematch. When Earth becomes plagued by natural disasters, the Autobots come to the horrible realization that Dark Energon is the source of the bizarre events. Facing the greatest threat to Earth yet, the Autobots team with an unexpected ally.
